In a 1994-95 Cup-Winners Cup semi-final, the results were as follows:
1st leg: Arsenal 3-2 Sampdoria 2nd leg: Sampdoria 3-2 Arsenal (Arsenal win on pens)
If the 2nd leg had been a championship match (and who knows, with the club championship still a work in progress, it might be), who comes away with the title? My personal guess is that the match result supercedes the penalty result, but is there an official ruling on this?

There is no official rule as it has never happened before, so you will be setting a precedent! But I agree with you - the match result is the important fact, the two-legged result is irrelevant to the UFWC.
